Default Cfi Has 2 Leads Off It?

the cfi setup on my ef motor has 2 leads that come of it at the bottom on the firewall side but my ea 3.9 only had 1.thus the other 1 doesnt connect to any part of my loom.would this cause my car to not run properly as it doesnt seem to want to change gear properly and it is like it is in limp mode.mine is the 3spd does this have a s4 solenoid which may cause this and if so where is it?the trans fluid is good so it cant be that.
